New Truck Bed Cover - Am I Expecting Too Much

I just had a new RealTruck FlipBack bed cover and am noticing decent size pools of water in the corners by the tailgate after a rain. I have taken a pretty close look at the "gutters" on the rails, and they are open on the back end by the tailgate. I am wondering if I am expecting too much or if anyone has had the same experience and what have you done if anything to seal it off better?
