2020 1500 AT4 engine swap now having some issues

Hey guys,
Ive been helping a friend with his truck and seeing if i can find any info with some issues hes been having. Truck is a 2020 1500 AT4 with a 6.2 and a whipple supercharger, he ended up breaking several ringlands on his pistons and decided to upgrade to the texas speed 416 long block with heads and a custom ground 32% fuel lobe. Got the engine installed, contacted a tuner and got it fired up and running but anything after 1200 rpms the truck would lunge out and wasn't drivable. Tuner then recommended more fueling. Bought the LT4 fuel pump, DSX aux pump and LT4 injectors. Now the truck will try to idle for a minute or two, flood itself from being so lean and die. This happens every time we try to start it but will run very poorly if we give it a little throttle. The tuner doesn't know what could be wrong and says it should run and drive fine so were trying to diagnose what the issue might be. Owner also deleted the AFM/dod stuff in the process and he removed the harness and solenoids which im wondering if those need to be plugged in or not. I figured the tuner would have turned those off in the tune but we are getting several codes some for the solenoids and some low circuit stuff. Here are the codes were getting.
P00C9 - Fuel Pressure Regulator High Control circuit low voltage
P0106 - Manifold Absolute Pressure (MAP) Sensor Performance
P0685 - Engine Controls Ignition Relay Control Circuit
P0700 - Transmission Control Module Requested MIL Illumination
P25A2 - Brake System Control Module 2 Requested MIL Illumination
P305B = DC/DC converter Ignition on/start switch circuit high voltage
P3401,P3409,P3417,P3425,3433,P3441,P3449,P3457 - Cylinder 1-8 deactivation solenoid valve control circuits
B2B0E - Serial Data Gateway Module Ignition on/start switch circuit
anyone have any idea where to start looking?
